Oh, man… I had a list like this already made up, but let’s see if I can reconstruct it. I don’t know exactly all what you’re looking for, but there’s more “plot” stuff in the later seasons (it was mandated by Sci-Fi in season 8)
#0101 - The Crawling Eye - The first episode. KTMA is.. well, it’s season 0. Jim Mallon takes over as Gypsy instead of Josh Weinstein (who was both Tom and Gypsy in season 0).
#0201 - Rocketship X-M - TV’s Frank’s first episode. Also the first episode with Kevin Murphy as Tom Servo.
#0412 - Hercules and the Captive Women - Gypsy really really wants to join Joel and the Bots in the theater, but she can’t make it past the first 15 minutes.
#0424 - “Manos” The Hands of Fate - First appearance of Torgo. First and only episode the Mads apologize for.
#0512 - Mitchell - Joel’s last episode. He leaves in a Deus Ex Machina escape pod hidden in a box of Hamdingers. He lands safely in the Australian Outback and starts up a fish shop after touring with Man or Astro-Man. First appearance of Mike Nelson (the character).
#0513 - The Brain that Wouldn’t Die - Mike’s first episode.
#0601 - Girls Town - Dr. Forrester and TV’s Frank unveil the Umbilicus, a 370-mile long tether attached to Gypsy leading directly into Deep 13.
#0607 - Bloodlust - Pearl’s first appearance.
#0611 - Last of the Wild Horses - Episode features “Mirror, Mirror” versions of the cast, including riffing from Dr. F and Frank during the first segment of the movie.
#0624 - Samson vs. The Vampire Women - TV’s Frank’s last episode: He is assumed into Second Banana Heaven. Last appearance of Torgo.
#0700M - This Island Earth - MST3k: The Movie. Dr. Forrester is on his own. This movie was produced before the end of season 6, but in continuity it takes place between seasons 6 and 7 (hence the “fanon” episode #)
#0701T - Night of the Blood Beast - Turkey Day ‘95 version of the episode, premiering the episode and the season, as well as the last episode for many of the side characters including Mr. B Natural, Pitch the Devil, Jack Perkins, Kitten with the Whip, and Michael Feinstein. Pearl becomes a regular next to her son Clayton.
#0706 - Laserblast - End of the Comedy Central era. Clayton and Pearl move out of Deep 13, disengaging the Umbilicus and hurtling the SoL to the edge of the universe. Tom, Crow, Mike, Gypsy, Cambot, and Magic Voice all become ethereal and spend the rest of eternity on the edge of the universe. Clayton becomes a star child and Pearl is given another chance to raise him right.
#0801 - Revenge of the Creature - The crew is zapped back to the SoL by sheer force of Willpower: Pearl has dragged the SoL back to “A PLANET WHERE APES EVOLVED FROM MEN!” Pearl is now the Lawgiver and has vowed to avenge the death of her Clayton (who grew up to be a mad scientist again, so Pearl killed him) by subjecting Mike and the Bots to more bad movies. 500 years before Mike, Tom, Gypsy, Magic Voice, and Cambot returned to the SoL, Crow got bored of infinity and returned to the SoL and changed his “bowling pin” to get a new voice. He has no memory of Mike in particular. First appearance of Kevin Murphy as Bobo the Gorilla; First appearance of Bill Corbett as Crow. First appearance of the Nanites. Start of the Sci-Fi era.
#0804 - The Deadly Mantis - Mike blows up the Earth by helping Bobo fix the Apocalypse cult’s thermonuclear doomsday machine. Pearl escapes in the Widowmaker with Bobo in tow. First appearance of the Widowmaker.
#0805 - The Thing That Couldn’t Die - The Widowmaker and the SoL are pulled to the planet of the Observers, who wish to study Pearl’s experiments (as well as everything else). First appearance of the Observers and Bill Corbett as Brain Guy.
#0807 - Terror from the Year 5000 - Mike and the Bots build a time machine. It’s too dangerous for Mike to use, what with the radiation poisoning, but Crow uses it. The Observers sing.
#0808 - The She-Creature - The Observers want to dissect Bobo, so Pearl asks the SoL crew to provide a distraction. The Nanites deactivate the tractor beam holding the ship. Pearl grabs Brain Guy’s brain and holds it hostage. Gypsy tries to get the SoL away from the planet, but the navigation system is disable. Mike asks the Nanites for help, so they blow up the Observers’ planet. Brain Guy joins Bobo and Pearl in their vow to torment Mike and the Bots.
#0809 - I Was a Teenage Werewolf - An evil alien has entered the SoL. It facehugs onto Tom and lays a bunch of eggs on the ship. It loses more and more power, forcing Mike to become Adam Duritz (of Counting Crows) to repel the alien.
#0810 - The Giant Spider Invasion - Pearl and Brain Guy discover evil alien Pods and become Body-Snatched. Mike and the Bots are forced to stay awake during the whole movie or be turned into Pod People: Finally, Bobo breaks free and kills the Mother Pod. But since Pearl didn’t get to watch Mike and the Bots watch the movie, she forces them to watch it again.
#0811 - Parts: the Clonus Horror - The Mads come across omnipotent Space Children who have gotten lost. They force Mike and the Bots to watch a bad movie.
#0812 - The Incredibly Strange Creatures Who Stopped Living and Became Mixed-Up Zombies - Pearl drops the Space Children off at home.
#0813 - Jack Frost - Pearl is away so Brain Guy and Bobo bicker. Only with Mike’s help do they become friends.
#0814 - Riding with Death - The Mads are trapped on a planet with evil alien robots. Mike builds a baking soda bomb that blows up the whole planet.
#0815 - Agent for H.A.R.M. - Mike is teleported to an Intergalactic Tribunal where he is forced to stand trial for his crimes of blowing up three planets. Thanks largely to Pearl being a bad prosecutor and Bobo destroying Brain Guy’s testimony, Mike is sentenced only to 800 hours of community service.
#0816 - Prince of Space - Bobo find a good spot to use the restroom: A wormhole, sucking in the Widowmaker. Brain Guy lassos the SoL in and they get sucked through time and space and parallel universes. They land in Ancient Rome.
#0817 - The Horror of Party Beach - Apearlo and Brainguyus appeal to Callipygeas and Flavia that they are gods, despite the SoL crew looking like strange gods as well.
#0818 - Devil Doll - In Rome, the Lesser God Day celebrations occur, with Apearlo and Brainguyus seeing Bobo in the coliseum: He’s become a gladiator with no memory of them!
#0819 - Invasion of the Neptune Men - Apearlo and Brainguyus hit Bobo with a big rock and return his memory. They are thrown into the dungeon.
#0820 - Space Mutiny - Brain Guy is without his brain, so he is confused, but due to a clumsy guard he teleports Mike down to distract Flavia long enough for the Mads to escape. Bobo unwittingly burns down Rome.
#0821 - Time Chasers - Crow uses the time machine from #0807 to try and stop Mike from being trapped on the SoL. This backfires by making Eddie his meaner brother his replacement, so Crow has to go back and convince his older self not to stop Mike. This leaves a different version of Crow on Earth in the mid-80s. (According to fanon, this is the Crow that was busted and needed the “loaner Crow” from #0913)
#0822 - Overdrawn at the Memory Bank - Inspired by the fact that Overdrawn was made by PBS, Pearl tries her hand at collecting money from Viewers Like You.
#0901 - The Projected Man - The SoL and the Widowmaker leaves the wormhole and arrives on present-day Earth. The Mads arrive at the ancient Castle Forrester. Pearl loves it and decides to continue her family legacy.
#0905 - The Deadly Bees - Two Observers arrive at Castle Forrester and demand that Brain Guy join them in reconstituting their planet. Brain Guy is convinced to stay by Pearl and Bobo. Brain Guy, with a little help from Bobo, trick the Observers and destroy their brains, dooming them to live in Wisconsin as raging Packers fans.
#0908 - The Touch of Satan - Pearl is out on vacation so she hires Steffi (played by Beez McKeever, the costumer) to babysit.
#0909 - Gorgo - While still on vacation Pearl runs into Leonard Maltin who recommends the movie for Mike and the Bots.
#0910 - The Final Sacrifice - Pearl tries to rule the world one person at a time. Everyone gets afflicted with Hockey Hair except Mike, who gets Grizzled Old Prospector’s Syndrome.
#0913 - Quest of the Delta Knights - Pearl reviews her experiment and decides to switch roles with Mike: Pearl joins Crow and Tom in the theater for the first viewing segment while Mike buddies up with Bobo and Brain Guy. She discovers that the theater is old and has a pain leakage, so she uses direct pain methods instead. The Delta Knights had reserved a pancake breakfast in Castle Forrester.
#1001 - Soultaker - The SoL starts to malfunction, and Joel arrives to fix it after realizing that Dr. Forrester had installed a self-destruct mechanism after 10 years of use. TV’s Frank returns as a Soultaker and tries to take Pearl’s soul. Instead, they catch up and he take’s Bobo’s soul instead.
#1002 - Girl in Gold Boots - Pearl learns she has to officially join the Institute of Mad Scientists, and it’s only thanks to Brain Guy’s Go-Go dancing that she’s allowed in, conditionally.
#1013 - Diabolik - Pearl makes a new toy to directly pilot the SoL with a joystick, but breaks it, causing the Satellite’s orbital re-entry protocols. Pearl had spilled Mountain Dew into Brain Guy’s brain pan, so Mike and the Bots crash land onto Earth. Surviving, Gypsy goes on to found ConGypsCo and had offered Mike and the Bots ground-floor interests, but Crow made a fart noise, so Mike and the Bots are forced to live in a small ground-level apartment back on Earth, where they riff on The Crawling Eye.
(Many fans believe this is where Mike gets the idea for Rifftrax…)
As you can see, season 8, 9, and 10 have the most episodes with plot- or semi-plot-related moments in the show’s history. If I was tempted I’d write little synopses of each and every episode.
Twenty years ago tomorrow, November 9, 1993, both Wu Tang’s Enter the Wu Tang (36 Chambers) and Tribe’s Midnight Marauders were released. Go forth and celebrate by listening to them on repeat.
